If it's not a hotel, well whatever it was, it didn't seem like a very good spot to be holding a criminal that was supposedly super evil genius dude.

He's not evil. He's actually, in my opinion, a protagonist. He's not in a prison because he manipualted his way to being shipped out in a portable cell to meet with the senator about her daughter. And he was in a hotel, I believe, being held as he waited for his flight. The book was far better and explained everything better.
