I hope that this doesn't discourage you from LDing, as it seems that you can definitely obtain it.
First off, you may want to realize that you can have nightmares in any dream. Being lucid shouldn't increase your number of nightmares- if it seems as if your LDs increase the frequency of bad dreams it is likely because LDs are more memorable so you have a higher chance to remember bad lucid dreams than remember a bad regular dream.
Actually, being lucid is often used to combat nightmares. If you are fully lucid and understand the implications of being in a dream, you should be able to recognize that this shadow being can be dispelled/ignored. (even though this is not always the case, as people are usually irrational in the face of fear.)
But with increased lucid experience and better dream control you should be able to defeat your dream foes. I will work on a possible explanation, (not a dream interpretation,) as to why this occured so it may be easier to combat.
EDIT: Okay, I think it went like this. Your dreams are simply your thoughts, right? It is a realm of your thoughts. So, when you saw a shadow in the corner of your eye- you didn't know what it was. (It wasn't anything at this point. Had you thought that it was the shadow of a unicorn, it would have been the shadow of a unicorn.) Obviously, you spent some time dwelling on the shadow. So, naturally, it showed up again. Somewhere along the line you thought of this shadow as being a person. That frightened you, so the shadow figure reacted appropriately with hostility. After your false awakening you were still considering the shadow figure- still thinking about him- so he showed up again. It's that simple, I think. And it's nothing to make you apprehensive about LDing, (even though your fear is understandable.)
