The difference in the clock on the space shuttle was not due to speed. The speed of the space shuttle is too slow by many orders of magnitude to make much of a difference in the clocks. As it happens, the clocks on the shuttle do move faster than those on Earth, but not due to the speed of the craft. The difference is due to gravitational force. The more an object is affected by gravity, the slower time passes for it. This is why time theoretically comes to a stop inside a black hole.
