Ah, you mean the second picture. When making a background, I use tons of layers. In fact, anything you do should be on its own layer. With these layers, you can do even much more--for example--Multiply (I love that one), Overlay (another good one), Hard light, etc. Shadowing affects come most in handy--one can achieve this through blending options. I prefer drop-shadows. Others prefer glows. Lens-flare and lighting effects are also helpful. Finally, Hue and Saturation really goes far. I don't really notice 3D. Maybe it is my perception. Again, I say you have great perception
Here is another wallpaper that I have. The background in this one is an actual photograph!! It is coming more popular to mix cartoon/anime with real life. The trick is to blend the anime into the real life. I tried it with Sailor Saturn. I tried it again with FFVII for a friend of mine. I guess it does look 3D, but that again would be because of the mulitple layers, opacity, blending effects, etc.
Thanks for the questions and comments. I am playing around with Maya too which does a lot of 3D effects. There I admit you see the 3D. The program is specifically designed for that
