My first guess would be that you're getting sensory input from your waking eyelids (which are closed), which transfers to your dream, much like say sounds can sometimes penetrate dreams.
My advice would be to try and ignore it. Giving attention to it and trying to fix it in your dream is likely to just empower it (usually, giving attention to something in a dream tends to make it more solid and gives it a stronger presence). Instead focus on what you CAN see, hear, feel. And hopefully as you 'forget' about your eyeproblem, it'll go away.
