I usually take a sleeping pill to sleep and my body naturally wakes up about 5-6 hours of sleep. Sometimes it is difficult to go back to sleep. So I was wondering if I took a sleeping pill right after I woke up would that give me health problems and if not would I go back to sleep in REM mode?

I have my own opinion but honestly you should consult a physician.
If it is prescribed medication they would be the ones to ask.
If it is not, then perhaps there is an alternative for you to get a full nights sleep.

The non REM periods are the most important as your body/mind physically maintains itself in the deep stages of sleep.

What kind of sleeping pills are you taking? When I looked up sleeping pill on Wikipedia, it listed at least fifty different drugs, and I bet they all have different effects, so the answer to your question quite probably depends on which one your taking.

Yes that is a good point.
Depending on the classification could make a big difference.
Some drugs such as benzodiazepines can be prescribed for other things such as anxiety disorder. They have found out that those too work for sleeping issue.
Even some psychotic drugs have had a similar effects.
