I believe that the way it works is: when you wake up during your rem period, it is put on hold until you fall back asleep.

This is why for WBTB it is suggested that you sleep for 5 - 6 hours[6 hours is exactly when your 4th dream cycle begins] and then stay awake an hour and then go back to sleep and you will be sleeping right into your dream.
