It's a function of the entire ocean ecosystem - bacteria to break down and partially consume the animal waste, algae and other aquatic plants to consume the nutrient byproducts of the bacteria, animals to consume the plants and create more waste, bacteria to break it down... and so on. If you're careful and do your research, you can actually create a self-sustaining aquarium ecosystem based on those same processes.
