First, to get a biological clock to work, you have to program it. By this, I mean you must go to bed and get up at relatively the same time every day. It won't work if you have an odd schedule (get up early on weekdays, stay up late sometimes on weekdays, get up late on weekends, stay up late on weekends), because it sends conflicting messages to your system. Most people's systems are always readjusting themselves due to our concept of weekend. Our body cannot adapt to the weekend schedule, and has an even harder time adapting to Mondays afterwards (that's why Mondays suck). By Wednesday or Thursday, the rhythm readjusts (only to be disrupted by another weekend!).
To have a reliable biological clock, you must condition yourself. If you find yourself unable to change your weekend schedule, set your clock for an early weekday time anyway. Eventually your body will respond to this by getting up naturally at or slightly before that time.
Give yourself a few weeks.
